The deep had to be transformed in order to produce light. Formless became formed, empty became full, dark became light. However, this caused a new darkness: night. Not the absence of light, the obstruction of light.
Let Light Be
When God said, let light be, the sacrificial lamb was slain from the foundation of the world. That's why it went dark at the end of the first day, the second occurrence of darkness that we have to account for called night.
Spiritual Separation
Separation is a scriptural doctrine which is generally thought of in terms of Christians holding themselves apart from the rest of the world and avoiding worldly distraction which can lead us into sin. There's more to it than that.
Good and Evil

Earth’s Form Fits its Function
The creation of gravity caused the majority of the darkness and corruption in the universe to accumulate at the center of creation. This became the body of the Earth. The majority of light and purity accumulated in heaven.
Hell is Darkness, Heaven is Light
Creation has a purpose which combines the spiritual goal of separating good from evil with the physics of separating light from darkness. It gives us a unified theory of everything within the broad narrative of scripture.

Corruption and Free Will
Free will allows a sentient being to make a decision that he or she knows is wrong. This is disobedience. God gave us the ability to be disobedient. A Biblical word for disobedience is sin.
